Monstreous bug in maya 2013 acts like a virus...or is it just me? Please advice

So I have been using maya for almost a year and a half now and even though I still have a lot to learn I felt like I could handle my own pretty well…until I came across this. I was animating a simple character; a chicken that played tic tac toe. I had rigged the chicken using the humanIK system.
It was all fine when suddenly a slight slip of my hand made me press some keys. Imminently my skeleton popped out of my mesh and I noticed I had lost the skinning on the upper body. As if by instinct I pressed ctrl+z. Nothing happened. I shrugged it off and closed the file without saving and opened it up again…the problem was still there. I said “no matter I have saved previous versions” I opened one of those and the problem was there.
I was starting to get alarmed and I decided to use a classic solution, I turned off my pc and turned it back on. However the problem persisted. After this I started to worry more. I pulled every trick, deleted history, re-rigged, started from scratch, uninstalled and re-installed maya, you name it. The bug would not leave.
I realized the magnitude of the problem when I opened another character from an unrelated project and realized that it too had the same problem! The bug had spread out like a virus to every character I had that had been rigged with the humanIK system. As we speak I’ applying my last line of defense. Im deleting every piece of autodesk software from my computer and getting ready to defragment it. If this does not work I’m afraid that the only answer will be total annihilation. I will have to reboot Windows.
I come to you, demoralized, defeated, and confused, seeking answers. I cannot just shrug it off and say “It was just a bug” I need to know why. I need to know so that I can avoid anything like this from ever happening again. Thank you so much.

Hi Gio. Sorry I don’t know the answer to your problem, but I think it would be a bit premature to be even thinking of “deleting every piece of autodesk software from my computer and getting ready to defragment”. Someone may be able to help, so don’t delete anything just yet.

I learned that 2013 has added something to their code that is meant to make the loading time faster. However this piece of code has disabled backward compatibility and even made plug ins like GoZ obsolete. Its a small piece of code (-ch) that people advice to just delete which sounds easy enough but there’s thousands of lines of code and it has turned into a finding a needle in a hay stack kind of deal for me because I know very little about coding. here’s the thread for anyone interested http://forums.cgsociety.org/showthread.php?t=1063063 . Ive also posted there too hoping for clarification for a non coder. However if someone here can clarify for me I would much appreciate the help.

Interesting problem. Not that I have much of an idea, but do you have a chance to test your fbx files in Motion Builder?
