When introducing shaders with any type of transparency(either static, or texture) objects will start drawing in the incorrect order/overlapping. I have tried doing Default Renderer, High Quality, and Veiwport 2.0, I have also tried using both Blinn and Labert and none of them fixes the issue. Is there a setting / plugin that can do a more precise calculation with transparency? (don’t mind if it is more intensive)

Maya doesn’t do a great job with transparency in the viewport. Try going to the options under Viewport 2.0 - there is a transparency sorting box where you can make a few choices, I’ve had good luck with ‘depth peeling’.
Failing that, you can always render in Mental Ray!

In the view port, Shading > Object/Polygon Transparency Sorting. Try switching around these 2 options.
