Iknow if you want align at the same level (point edge or poly) you need select and then scale with manipulator axis down with CTRL pressed and all work fine.
Sometimes you have the manipulator not matching the align you want (i use COG,global, local, ref…i’ll try everythingh), often it’s seems distorted; there is a way to rotate the scale manipulator like a pivot?
In this way i’ll be able to perform with rotation a best align and after scale down to make the polygon perfectly planned and aligned at the same position.

If the manipulator is distorted like that then you probably need to freeze the object’s scaling. Select the object (not the polygons) and choose Transform > Freeze Scaling.
Reference should work for this but you will need to be more specific with your reference point. It seems you know the angle you want it at. I suggest you extract a row of polygons from the mesh you want to fix. Then select one of the out edges and extrude in a single direction. This will create a uniform row of polygons that you can use in conjunction with ref.
Also try the freeze trans as already mentioned.
If it still doesn’t work. You could try uploading the problem file as maybe an obj. dotxsi if that still works. (I’m still on 7.01) And we can try fixing it.
