We’re having trouble setting up softbodies for a character’s floppy ears, the front and back parts seem to intersect through each other when the softbodies react to animation.
Any advice would be greatly appreciated.

Make them thicker in the model itself and increase its Internal Pressure a little bit?
I would think for something like ears you’d want to put some ear bones in there and put springs and constraints on them for better control.
And you might want to try an IK chain in the ears, with dynamics only on the goal. You can weight each bones “bend tendency” with IK stiffness, and so get great results that play very quickly.
