sIBL, Alphas, and Madness

This is driving me crazy.

I'm using HDR Lab's sIBL to light and render my scene. The setup is great, but the alpha channels do not work after the first test render. I literally have to close and open the program again before I see the alpha again. It's like I have to trust it's there. And this only works the very first time I test render. If I go to another render layer and use different objects, the alpha doesn't show up. What gives?

Anyone use sIBL for Maya before and had alpha issues? BTW I'm using Maya 2012.
