Remove Bones from FBX Animation Help

Hi guys,
I am a programmer, not an animator, nor am I trying to be great at animation but I find myself in a situation and was hoping for a little help.

I have 2 fbx animations, one works perfectly with my character model while the other has extra bones that cause distortions when used with my model. Can I delete the unnecessary bones? What program would you recommend for this (I have autodesk's student versions of everything)?
