Fairly basic modelling question

I have built a shape using a Hypernurbs cube which has been expanded and extruded to get the basic exterior shape i need.
Now i need cut a shape into one end of the model.
I tried using a boole but that creates a negative shape running through the cube. I want to cut a hole and see the hollow cube inside.

how can this be done?

Can we see a screen shot of the low res mesh where you want the hole?

In the Boolean object, use Boolean type: A without B.

Generic hole making technique is to collapse even topological area containing enough density into single point and bevel it.
