Here's a video I made a few years ago that addresses holes, or round shapes in surfaces. You might find it helpful.

If you use Nurbs, you create profile, then with command revolve
and you get instant circle or semicircle shapes.
You can use loft with linear degree on ellipsoids as well, and get perfect shapes.
Or use extrude or birail options on nurbs.
Or you can build intersection with polygons, then extrude polygon on curve (circle or ellipse).
Or create circle or elipsoid, then use Bevel plus.
