if I have a lot of swatches in the hypershade, is there a way to keep them in the hypershade but put them a file or something.
If not, is there a way to 'hide' them?
I ask because if I'm using Anzovin rigs, it puts a lot of shaders in the hypershade that I'd like to hide or put in a folder.

On the left of the Hypershade panel is the create bar (where you create shaders and textures etc.). If you can't see it, go to Options->Create Bar and select Show Create Bar.
Now, at the top of the create bar there is a second tab, called "Bins".
Here you can create virtual 'folders', as you call it, to sort your shaders.
By default, all shaders that are created land in the Master Bin, which is selected. Selecting a Bin displays only that bin's contents in the Hypershade areas.
So select all the shaders you actually want to see and in the Bin tab select 'create bin from selected'. Select the newly created Bin and you'll see a nicely filterd list of shaders.
