Maya Muscle Capsule Orientation

I've created capsules for a human character in order to use the Maya muscle system, aligned all joint orientations with the "Comet tools" plug in and when using the rotate tool, all capsules follow the joints perfectly. When creating a human IK character control rig with the built in tools in Maya 2011/2012 however, the capsules don't follow the joints any more. My goal is to run some mocap animations on the muscle rig. As far as I understand I do need the built in maya control rig in order to do this..

I'd appreciate if I could get some help in solving this problem.
