I am familiar with a few flare plugins like video copilot but how do you add them properly once your 3D sequence is rendered? how can you let in between objects (between the sun and the camera) occlude the lenseflare since your adding the flare to a 2D image? what if those objects have chromatic aberration/depth of field/motion blur? how can you let the flare track the movement of the sun in the image sequence?

Couple of options,
1) Render in layers, and add the 3d renders of the foreground objects over top your flare layer.

2)If you're using something like Knoll Light Factory, there is an option to choose an Occlusion layer, but it would still need to be separated out as it's own layer. Or, if it's quick to do so, you could just roto a mask around your foreground object and use that as the occlusion layer. Just depends how complex it is, whether or not to re-render from 3d or roto.

3) If you're trying to track something, you can either perfrom a track in your compositing app and link the XY position of the flare to that. - OR - align and link a helper object to your sun in the 3d app, export the helper object to your compositing app, and link the XY position of your flare to the helpers XY position. The specifics of that just depends on what software you're using.

Actually, your flare shouldn't be behind objects. As its a optical effect it should only be added once your layering is complete.

Depending on what package you use, there are various ways of occluding (which in most cases; is just turning the flare off) the flare when the light source goes behind an object.

Fusion has a modifier called probe which lets you do this, Nuke has the tool called "curveTool" which will analyze color values over time.
