Is there any workaround for parenting rigged(oriented) joints to others?

I'm making my first rigging tools and thinking how useful this would be. Assembling a rig from various parts.

How could you parent joints and controls into a hierarchy without issue though? I've always been told not to do this because even if orientation is matched up, problems will arise down the line. Can anyone explain why exactly? Or if this is actually workable? If anyone knows tutorials it would be greatly appreciated.
