Multi Monitor Cintiq Calibration Discrepancy

Hello everyone, I have a strange issue that I wasn't sure fell under software, hardware or elsewhere so general it is for now.

I have 3 screens (one is a cintiq) it works fine in photoshop regardless of the setup (1 screen below and 2 screens above or all in a row from left to right. When I use Toon Boom Harmony it has an offset to the lower right of where it should be drawing when the screens are set to have one below and two monitors extended above it. If they are configured to have them all in a row from left to right it isn't as bad and accurate enough to work with. I do calibrate the cintiq any time I adjust settings so I know that isn't the issue.

Why would the setup of the screens extension cause this? anyone had something similar happen? couldn't find anything on the toon boom forums aside from users saying that they had to set it to run with the screens from left to right in a row when they used toon boom. It is a little irritating for me because physically my cintiq is lower making it more logical for them to be setup with one below.

I haven't tested other apps for accuracy with varying display configurations yet.
