How to prevent effects from affecting alpha channel?

I have a shot where a vehicle is flying over a city. The vehicle is a sequence of 3D rendered TGAs with alpha. When I place it over the background and apply any effects, like contrast & brightness, those effects appear to be affecting the alpha channel (not good) as well as the RGB channels (good). This ends up creating an unwanted outline around the vehicle as I change the effects values. Is there a way to apply these effects without them affecting the alpha channel, too?

Also, I rendered the 3D elements with "pre-multiplied" on. Should it be off?
