I need to make an assembly game ... Picture the game Phit built in 3D. It would require snapping to assemble pieces in a proper order.

Or for example, gamer starts in a workshop. Pieces of a car are all over the floor. These need to be picked up and matched to a glowing outline in the middle of the room, to construct the car.

Does anyone know which program would be best to start learning in, with this goal in mind?

Sounds like it would be a flash game to me.

So, learning Adobe Flash seems like the right fit.

I am looking for a 3D engine like the UDK but with capabilities more directed towards object manipulation.

Look into Unity, sounds like it should work well for your game.
