The Jason Schleifer jsOrientJointUI.mel has a Z up and Z down option. Which one to choose?

Usually Z-up. Sometimes if a joint chain zig-zags you have to use a combination of the 2 if you want all the X rotations to be going in the same direction.

You need to display the local rotation axis of all your joints.
If you create a chain of joints and run the script on all of them using Z up, you'll see that the Z points one way in some and in the opposite direction on others. Choose which way you would like them to point and then go and do Z down on all the ones that are pointing in the opposite direction to the direction you want. After you've done that, they should all end up facing the same direction.
