Hello. If your IK handles are children of the skeleton you will not get the "sticky" effect of, say, a foot staying on the ground. So you will generally not want IK handles on the legs parented to the root or below.
However, you usually want to be able to pick the whole rig up and move it to some other place in the world without all the IK handles staying behind. To do this, create at least one group above the skeleton's root. Then parent the IK handles to that group as well. Here's a sample hierarchy:
