You should use the *.rla file format!

In After Effects you can do the extraction of Z Depth information with the 3D Channel Extract plug-in (available in the Professional Bundle) - or you could try our new eFX Extract3D plug-in, which I think is easier to use and often does a better job (biased opinion, of course ;)
