What version of AE are you using? Depending on the version, you may have to explicitly tell AE that your file is "RLA footage".
If you still have problems, try rendering a single frame with no RLA/RPF channels turned on. Just RGB and Alpha. See if that works. If it does, then you can try enabling the 3D channels one at a time, rendering a single frame each time. That way you can figure out which 3D channel is causing the problem.
