Is there a way to create realistic "storm waves" such as seen in "Perfect Storm" or "Master and Command"?

Examples;

Or another example would be the waves in "2012";

to get waves like that would involve lots of compositing. If you want an idea of how it would be done check out scanlines vfx breakdown for 2012, its really impressive.

also look into programs like realflow/houdini, they have realistic water simulations.

I figured so. I wonder if the "base wave" is simulated or modeled manually. One idea i had was to model the wave as a terrain in Vue (i'm not working with animations). I'll see if that's possible.

Thanks for that link! I'll study it till my eyes bleed! :)

in some of digital domains demo reel breakdowns you can see some of their water sims, and its geometry. Their "making of acura rsx dance" has a good example half way through. skip to 1:39.

It seems that RealFlow 5 have gotten better support for just this.

Also Maya Oceans seem to be an option.
