You are taking a UV-snapshot in the UV texture editor?
Are you using the correct UV-set, or did your projection make a new UV-set by accident?

When you took the snapshot into Photoshop, did you crop it to the wireframe, or to the entire UV template? I presume from your description you are using Maya, yes? Well, you'll notice that when you go to your UV Editor the unwrapped polys are placed in a large square template - crop your image to that template, and then you shouldn't have any placement issues.
