can some one explain what color alpha is and the purpose of it in composite?

Well what I refere to as coloralpha (CA), is fex. when i start setting up render layers in Maya I dubplicate my beauty/master layer and assign 3 surface shaders red, green, and blue. That way my beauty render that might have taken hours and hours to render I can extract those 3 colors in composting.
To make any sense: I have a sphere,cube and torus. They each have their own surface shader (red, green and blue). Now when I put the the CA layer under my beautypass in fex. After effects (you can just shut the visibility off). I can use the effect set matte, then choose what color to use as an alpha.
