So I imported a model into zBrush with my UVs laid out how I want them, and now I want to poly paint a texture onto the hair. However, every time I select my texture, it automatically covers the whole model. If I disable the UVs, I can paint, but when I re-enable them, my UV map basically gets deleted.

I know this is a dumb question, but how can I paint a texture without ruining the UV map? I know I'm just doing something stupid, but I can't find an answer anywhere.

You need to turn colourise on then pick a base colour and hit 'fill object'. Now you can polypaint.

That's not what I mean.

I'm talking about doing something like this:

Sorry, but you didn't explain it too well. Just import .obj> turn on colourise and paint your hair using whatever texture. When finished just open the texture rollout and click 'New from polypaint'
your new texture will be created with your UV's showing. Then click 'clone texture' to send it to the texture palette and export it.
If you want to continue painting just toggle the 'texture on' button and update your texture by clicking 'New from polypaint' again.
