First you've got to build it - make the rippled surface, texture it with sand and gunk, litter small rocks and plants around - then light it with a yellow "dappled" key light, a light with a procedural noise breaking it up so it shimmers, and slowly animate the noise, add green and blue fill light from other directions, and add a directional bounce light coming up from the floor to fill in the undersides of things. Add some fog or depth fading to make everything fade with distance, too.

I've never done this but I would suggest the following:
1 Direct lighting straight from above
2 Lots of diffuse lighting using spinning light, skylight or other forms of global illumination or fake radiocity.
3 Lots of volumetric lighting.
optional
4 Shadows from the ripples of the water by using the a black and white map with the ripples and project this straight down on the scene.

Here's a tutorial about how to get a nice underwater lighting effect. It's for Maya, but I think it can give you some useful hints.
