Booleans will do that to you.
Most of the time.
You could convert it to a poly and then create new polygons, which would make the surface ok again, OR, you could get powerboleans, which will do the job for you.
Sorry if its a short answer but im kinda stressed. At least youll know what to look for.

powerbooleans is a plugin (do a search here and youll find the link) which is bloody excellent.
What happens is that the boolean doesnt make nice surrounding polygons. So what you can do is manually put them in there.
Its not quick but hey... it works.
To do this you need to go into the polygons/vertexes themselves.
oh, if you dont know anyhting about editing the mesh itself. Just look in the tutorial section here, there are loads of them.
Of different diffculties too.
hope that helps you out some.
But my recommendation is still to try out powerbooleans. There is a free demo.

u should use the commound "shapemerg" ,and then extrude the polygon that u have shapmerged.:beer:
