I guess I forgot more about rigging that I thought I did. Here is a pic of my setup so far.

I got a controller for the upper and lower jaw. But I am not too sure I am going to need the upper one. I want it to be able to bend well, that is the reason for the 4 body controllers. I am not sure where the Root needs to go since it is basically a head. Right now it is set as the bottom one. I was also thinking it would be easier to control the eyebrows if they have bones rather than blend shapes.

I have having this simple issue with the parenting of the joints to the controllers. Either the controller is child to the joint, or the joint detaches itself from the other joint. I remember having this problem before, but I can't for the life of me remember how I fixed it. Thanks in advance.

Constrain joints to controllers don't parent them. I'd keep the root at the bottom where you have it as well.
