if i delete the ShadingGroup node of a material, will this have any negative effect on my scene? because in the render window there seem to be no problem.

In a word, yes. But why would you want to?
The shading group holds all the information for material shaders, light shaders, etc.
Just leave it. It's not hurting anyone ;)
