When you do it Jason Schleifer Style i also went into problems.
there are new things going on in Maya5.
When making the IK-Handle (e.g. leg to ankle or ankle to ball) try to check the sticky attribute in the IK setup window. in 4.5 it was unchecked. in 5 in the reseted position it was unchecked as well.

the IK handles don`t stick to the bones so that when animating the bone rotate because they try to match up with the IK handles.

happy animating

use this script I wrote on any file you bring over from 4.5 to 5.0 containing IK...it will change the stickiness attribute on all IK in the scene so that stickiness is enabled...
