A time saving insight that took me a while to understand. When using the camera/light import feature of Cinema 4D and After Effects make sure you compositions and footage is set to square pixels, or else you wont get match-ups of 3D layers you use in After Effects

That depends mate.
If you render to PAL D1 720x576 the aspect ratio won't be 1:1 (square pixels) but it will be 1.07:1
If you render to NTSC D1 720x486 it will be 0.9:1


What you need to do is to set the same pixel aspect ratio in both C4D and after effects, but setting it to square pixels won't always work.

I realise that. I used Pal settings, but it refused to give a correct perspective untill I switched the footage to square pixels. I will give it another test to see if I am going mad.

Maybe your composition in AE has square pixels...
Try to set it to PAL D1 720x576, you'll see that the pixel aspect ratio is 1.07
If you insert a PAL movie (720x576) in that composition with square pixels you'll notice that it won't fill the composition, it will have gaps at the sides.
Aspect ratios are always a mess, but nothing compared to fields... premiere uses upper field, but if you have a DV device with a firewire connection it will use lower field. Now, if you have a dvd burner it will use upper field! ARGH!!!
Not to mention that C4D doesn't even care about upper or lower, but it uses even and odd instead.
One might think that, once the first field is number 1, upper fields equals odd and lower fields equals even.
WRONG!!
Then you go to 3dsmax and you think you've got it figured out... ehehehehehhe, wrong again! it's the opposite of C4D, god knows why... maybe it's because discreet is american and maxon is german, so they follow NTSC vs. PAL standards...
Beats me. Somethings are better left alone.
