I'm not sure if this is dignified enough to be called a tip, but here's a way to select parts of overlapping subd geometry without to much trouble:
Pick a vert on the offending area. Alternate between ctrl f9 and ctrl f10, converting edges to verts, vice, which expands the selection. When you have the area you want hit ctrl 11 to get the faces. I find this useful when I have overlapping areas in isolate select. I can select the offending area quickly and remove it.
