sorry to bother, I have a very serious problem with importing FBX file into Maya 2008 extension 2 64bit ... form Motion builder...
anything is fine ( as far as a new empty scene is consired) until to Merge imported FBX into existing maya scene, I couldn't make it to work out for me.. is something wrong with Maya 2008 or I am doing something odd??!!
it works fine with Maya 8.5, plus I have 2006.11.2 FBX plugin..

try to write a letter to the FBX plugin's support center, there are always very helpfull guys :)

FBX 2009.1 works fine...

Sadly, I have been having the exact same problem... I've gone through and set up the character about half a dozen times now, stripping it down the most basic thing I can, and I still can't do a merge / exclusive merge import. Direct importing works just fine, but trying to apply the motion data to a skeleton... no dice.
Any help would be greatly appreciated. I don't want to have to install an old version just to get this one operation working again.

I just switched to the latest FBX 2009.1 (for now 2009.3 should work) and the problem was gone ...
