Hi

Is there any way to add the FLV encoder into the render queue? Right now I have to go one by one from export.

I know I could output as a .mov and use FLV encoder, Im just wondering if it's possible to do it in one step.

The FLV renderer is already on the render queue. If it doesn't show up, then your install is damaged and/ or another program (Quicktime, another Adobe program that uses Flash components, third party media players) has messed up your settings. Unfortunately in most cases the only way to "fix" this is to completely nuke your system (remove CS3, remove QT, clean your OS from any traces) and reinstall. This should get it working - until the next time. As a minor, you could try to remove the FLV.qtx/ FLV.component from your Quicktime directory and see if it revives the normal render queue output, but this is not guaranteed to work...
