I've upgraded to maya 2008 extension 2 to solve a problem with integrated depth channel but now I have two other problems:
1) If I render iff ae reads the file but the ae 3D channel filters have no effect
2) If I render RLA I just get a black image

Upgrades are supposed to, er, improve things aren't they?

I think the zdepth to RLA in MR has been broken for a while, if you use iff, it works fine; however I am unable to finad any tool that will convert the 32bit depth channel to a 32 bit file that is readable in AE. The maya software render works fine with RLA still. The proper way to do it is to use a user buffer and save out the z depth that way, using a 3rd party output shader. You can write out a native mr .zt file; but again, you're fuct since the only software I have seen that can read a .zt is Shake and imfcopy cannot covert it to a readable format.
Why is this so complicated? I am fairly certain that most of the 3d apps out there don't require this amount of hackery to generate z depth.
And for those inevitable posters who like to propose to use fcheck, that will truncate your 32 bits to 8 bits.

Yeah I hear you. And now for some unknown reason it's rendering out a .img sequence although I have specified .iff. AARGHH!!!
