I have just tried to make a simple mug object by using the boolean tool to join the handle and the mug together but get some crazy creases in the geometry where the handle joins the mug.

What am I doing wrong????

I have also uploaded the file.

JMO.

Something like this would better be done by extruding
polys for the handle and using the bridge tool for the final join.

Boolean is really a destructive rather than a constructive process.

Yup... the generated meshes by boolean operations are often not what you expect. Try to tweak the options and use comparably low res meshes so you can bend things manually. Or use a nurbs modeler like moi3d for that. Any case, you handle is much easier constructed manually.

Intersecting geometric bodies is always difficult. Here is a cool link to the matter:

If you can't read German just look at the math and the images and you quickly get an idea why booleans have a hard time doing operations like this completely automatic with the results you expect.
