Firstly, with a compositor like Combustion you should still be working uncompressed. Compositors aren't for editing and delivery, like Maya they are another part of the creative process. The encoding stage will be a lot less painful in an editor like Adobe Premiere Pro or Sony Vegas.

It all depends on your target audience and delivery method. If it's for web download look at using Xvid, or quicktime. If you have Adobe Flash then you can encode an uncompressed AVI sequence to a web managable FLV container (like what youtube uses).

Just like any raster file format, a smaller file size means a lower visual quality output. Experiment with the various options that come with the Xvid and quicktime encoding settings. Also audio takes up room so if we are still talking about web maybe 96Kbps for audio.

But encoding like rendering is something you have to experiment with until you find a median you are happy with. Doom9 (http://www.doom9.org/) have a large selection of video encoding tutorials.
