This is a problem with the hardware render of fluids. The fluid is draw with a series of transparent planes. When changing the primary axis one looks down the fluid we recompute a new set of planes along the closest axis to the view. Unfortunately this flipping is designed to work for a cube and does not switch when it should for highly non-proportional fluids. The software render should not exhibit this problem.
