Does your footage have fields in it? If so, you'll need to File->Intrepret Footage (or something like that...don't have AE in front of me at the moment) and tell AE whether your footage is lower or upper field first before you render out your comp with the scaling in it. Also, make sure your layers/comps/etc are set to best quality and not draft quality.
