No matter what I do when I load a tool it goes to the default folder?
Is there a preference to change from the default folders.

Everytime I save a tool it only saves the current alpha brush.
Is there a preference to keep all my alpha's I have loaded?

Does having layers increase the amount of memory needed to create a Displacement Map?
If so can the Alpha brush layers be merged?

I think you should look into zbrush.info. I am pretty sure theres some way of changing the default alphas (textures and materials aswell).

And you merge layers by just deleting them. If you delete while they are hidden, all changes in the layer is gone, but they merge if its visible.
I dont think layers increase the time to create displacement, but im not, however they increase the file size pretty drastic.
