Avis don't store alpha channels - simple as that.

The Indeo codec does store transparency, but I wouldn't recommend using compressed media for postwork.

As already stated, very few AVI CoDecs in general do handle Alpha. If you're looking for a high-quality alternitive, try the free HuffYUV or the commercial Sheer Video. Still, since AE handles QT files just as well, I wonder why you are bent on working with AVIs.
