Often times when I get a scene file from some of the other animators I work with, I'll open the file and press Ctrl+F1 to open Scene Editor and like twenty instances of Scene Editor pop up all over the place. I suspect that what's happening is they are a choosing New Instance from the Scene Editor dropdown menu instead of Open. They're probably getting confused since the option below that is called Classic Scene Editor, I'll bet they think that New Instance means they're opening the "New" version of Scene Editor, instead of the Classic one. An easy mistake to make.
Anyway, when that happens, is there a way to clear that out so when I hit Ctrl+F1 I only get one instance of Scene Editor again? I'm almost certain it has nothing to do with your config files, because if I load up one of my own scenes it behaves properly. I'm pretty sure it's something that's tied into the project file itself, and follows it around to whatever workstation it gets opened on.
