Once you have your clouds/sky you can use the dodge tool to paint in the lightening. Duplicate your background and start with a large, low opacity brush to get the lightening looking, right then go over it with finer, higher opacity brushes. This should give it a slight glow.
You could probably do the same on a new layer set to colour dodge and just use the paint brush and varying greys as you paint. This would give you more control.
An alternative would be to look at one of the many commercial filters that do this task. Personally, I don't think you'll get as good a result as you can by painting it in by hand though.

hmmm this reminds me of some shit I did over 10 years ago.

This was done in 3D Studio R.3 on DOS... Lightening was painted in Photoshop 2 on windows 3.11 with normal photoshop brush and a mouse.
Can't be that hard. :D
Oh, ignore the lensfalre. I was just a high school kid when I made it :P
