Red giant software use to have a Commotion to AE plug-in, but this was ages ago. If you cant find that, the only other way I can think of is to export a black and white matte from commotion to use as a track matte in AE

Import and add the file sequence to your composition above the layer you want to mask and set it to Luma Matte.

No offense, but there is a search function within the help files. Press F1, this will open a new tab in your web browser and search for Luma Matte.

Consider trying Traveling matte or Luminance matte.

I have just be doing exactly this, on a job where we had guys roto'ing in Commotion and Motor. I ended up using Silhouette as my transit point to get shapes in our shake and flame comps !
Too many different packages on this job. Just plain confusing
