How can I make holes in my model. Is there a way to remove faces in ZBrush2?

Not possible, really. You can hide selected polys, but you cant delete polys or do boolean subtraction on objects.

ZBrush 2 is great for sculpting, and has some tools for mesh creation, but you really need something like Wings, Silo, or another poly-modeler to create base meshes that have the precise base topology you want.

Not true. You can delete polys by hiding them and pressing the Tool>Geometry>Delete Hidden button. Your mesh must be at its lowest subdivision level. Make sure that you save a version of your model before trying because there's no equivalent 'fill poly' command.

This method is fine for certain operations such as removing polys from between eyelids. However, some people find the poly selection in ZB difficult.
