I've tried the best compression setting I know. Soon after hitting 'Render' in AE, the message appears:

After Effects error: the file format module could not parse the file.

What can be done to avoid recieving this message?

Could be any number of reasons, but most likely you have a damaged or invalid footage file somewhere. Whenever Rendering starts, AE checks all footage first. These errors do not necessarily reveal themselves during interactive work (you could by pure chance never have actually worked on that damaged frame). Another reason may be that you are trying to use a compression, that is already applied on one of your footage files.Certain CoDecs do not allow to be used for compression and decompression at the same time (which is a limitation of the CoDecs, not AE). Try choosing a different output format and see if it helps.
