Two things here, firstly, you seem to have your bones attached to an object that has been as some point scaled on one axis. To fix this, detach your bones from the trouble object, and reset its xfrom using the tool in the utility panel. You should then be able to re-attach the bones and when rotated they should not distort
Secondly, in r5 the skin modifier has a switch, I think its something like "back transform", anyway, have a look for an option like that, and turn it on, this should fix your problem. This is happening because your skin is linked to your bones parent, and therefore when you move the parent, that transforms the skin + the skin modifier transforms the skins verticies afterwards i.e. you get a double translation.
in older versions you can fix this by unlinking the skinned object from the bones parent, and then making sure that all its verts are skinned to a suitable bone, so that when the bone parent is moved, none of the verts are left behind.
