A TGA sequence with millions of colors+, also make sure that you select include alpha channels in the settings. Quicktime also has a TGA codec option with pre-multiplied alpha channels.

You can do TGA sequences as mentioned, but you can also render to quicktime using the animation codec set to millions of colors+ (the + means with alpha channel). I usually use "straight" mattes.
