Which is better to do:

1) Lowpoly physiquing, then apply meshsmooth in the stack.
2) Apply meshsmooth in the stack, then physiquing.

Any minuses to either method? I've been doing it the second way for some time, and thought maybe the first one would be better.

in my experience lowpoly.
Otherwise you have to many vertices to handle.
Gets very complicated very quick. Mind you i think the whole skinning process is very complicated so perhaps your version simplifies things. Though i prefer to animate with the model visible and not just the skeleton. I couldnt do that with meshsmooth sitting in the bottom, and id be scared to turn it off in case it screwed up my vertex assignments.

Wow I don't think I've ever hear of anyone consistently skinning their characters after smoothing them.. I would dare say the "normal" way of doing this is definitely by skinning it before applying meshsmooth. It makes everything faster and simpler.

That said I haven't ever actually tried skinning after smoothing, so who knows if the holy grail of skinning is hidden there :)

But even so, I really really suggest you give it a shot with the skinning before meshsmoothing.

Just found out with our models we CAN'T skin the lowpoly way. The exporter for the game refuses to acknowledge the smoothing after physique in the stack. Bastich.

But for my personal work, I will now start skinning the lowpoly way. Thanks.:D
