It's like the solid I rotoscoped over the movie gets out of sync with the video during the rendering process for some reason. Why would this be?

It's the curse that comes with doing light saber effects... J/k
Honestly, I have never seen anything like that happen. If you think it's directly related to the render, check your output settings. AE can be set up to show all effects in subcomps even when they are turned off within the subcomp. Then when you render, by default AE does NOT render effects that are turned off so you lose something in the render.
It's an odd problem I've never seen, let us know when you figure it out!

I couldn't access the videos, but still: might help if you could render some of the problematic bits, or put them inside new compositions = less stuff left for AE to worry about, or at least a clearer working order.
I've had layers jump around some, especially with multiple nested and big compositions.
I've experienced similar issues... but no where as extreme as the example you posted.
My best guess is for you to re-check your footage interpretation settings to verfiy you have the correct frame rate. Then verify what frame settings you have in your comp to what you're outputting at render time.

Well, I thought it was the frame rate at first, but I checked to make sure that it stayed the same during the render process. I really have no clue why this is happening! Do you think my computer isn't good enough for After Effects? It's a 2.2GHz AMD Athlon 64 processor, 1GB RAM, and a 7200RPM 160GB HD?

I can't see any of those clips. But I have encounter something similar, motion blur and time remapping was enable which I don't need. May be render in another computer n try.

I figured out the problem, and feel quite silly about it too! When rotoscoping I had been dragging the slider on the timeline to move to the next frame, which apparently doesn't move to the next frame. It skips a whole lot of frames that way, and so after effects apparently tried (emphasize the "tried") to fill in frames I hadn't rotoscoped, which is why it went crazy... Anyway, thanks for the help guys!
