looks like a tangency problem - you could split the surface that defines the edge by detaching it into 4 surfaces and then use the square tool (which does take care of tangency)
that's one way - there are more - just be aware of tangency between adjacent surfaces

But even after I split it into 4 parts and use the square mode the problem is still there!

if the box top is parallel to the grnd plane, simply take the second hull of CV's and pnt snap in Y to the end row. if lid is planar, but its not para to wrld, use cluster ..or not, w 4.5's retain comp spacing!, ...but you'll need a centroid of first hull to snap to (just average pnts and dump a locator). if it aint planar, then you'll want to use the tangency tools, the aligns and stitchers (or the tools that build surfaces w continuity in mind, like mentioned square), but you gotta supply 'em w what they like, and then tweak ontop of or whilst their attempting to resolve. and at the end of it all, dont expect perfect, perfect continuity, unless its short back and sides, 'cause it just doesnt achieve it, but texturing, lighting, environments, camera distance should obscure this ...or a smart renderer. after getting the geometry handles best aligned, you then gotta consider how the surface is tesselated, ...i suggest the multi-patch tess tute on highend3d by gnomon fellow (and also his continuity one too whilst your at it, perhaps on gnomon web site), and the ideas of patch-modelling in general - essentially, what happens, and what you wanna do when you got two independent surfaces that you want to look as seamless one. this is nurbs, good luck!
