eg: the eyes of a mesh are closed, for a morphtarget you need them to open ofcourse.

well, when selecting the base of the upper eyelid, the base of the bottem lid will be selected also, that's the disadvantage of world space selections :shame:

is there a workaround to deselect vertices with soft selection? A script, a plugin, no matter what.

You have some limited control with the edge distance spinner, which will only take the soft selection 'n' verts from the base selection.
